The invention provides an application of flavonoid glycoside compounds in the preparation of medicines for treating malaria, especially in the preparation of medicines for treating malaria caused by plasmodium. The flavonoid glycoside compound has one of the following structural formulas, wherein R1 is coumaroyl, transcoumaroyl or dicaffeoyl; and R2 is coumaroyl, transcoumaroyl, dicaffeoyl or hydrogen. The experiment shows that the flavonoid glycoside compound has obvious binding effect with FP-2 protein. As a result, the flavonoid glycoside compound can be used for preparing a pharmaceutical composition for treating malaria. The pharmaceutical composition contains flavonoid glycoside compound active ingredient having the weight content of 0.1-99.5% in the pharmaceutical composition and pharmaceutically acceptable carriers. The form of the medicine can be tablet, granular formulation, capsule, water or oil suspension agent, syrup, injection or suspension agent, etc.
