An apparatus for controlling a cooling fan motor in a car is provided to drive a cooling fan stably by interrupting the input of an over-current into a motor end. An apparatus for controlling a cooling fan motor in a car includes a DC motor(26), an ECU(Electronic Control Unit)(32), and a cooling fan controller(200). The DC motor drives a cooling fan(28). The ECU supplies a PWM(Pulse Width Modulation) signal with a preset variable duty as a driving signal of the DC motor. The cooling fan controller rotates the DC motor by supplying a driving voltage to an FET(Field Effect Transistor)(30) connected to the DC motor when receiving the driving signal of the DC motor, and compensates for and controls the driving voltage supplied to the FET when an error is determined by detecting a current by connection with a terminal of the FET.
