To provide a fuel cell system, a controller, and a control program that in the case of error stop of a power generation unit, are capable of performing error notification at appropriate timing.SOLUTION: A fuel cell system 10 comprises: a fuel cell unit 12 in which a fuel cell module 20 for generating power is provided and a gas path, a reforming water path, and an air path connected to the fuel cell module 20 are provided; and a controller 110 including a control unit for performing control of determining a type of an error when the fuel cell unit 12 is stopped by the error and reporting the error after the fuel cell unit 12's temperature becomes equal to or lower than a predetermined temperature when the error shows a possibility of a failure of at least one of the gas path, the reforming water path, and the air path.SELECTED DRAWING: Figure 1
