The invention discloses a particle labeling method of a nucleotide sequence in micro-array chip detection. The method for detecting target molecules in a micro-array chip comprises the following steps: coating the surface of a particle with a plurality of function groups, and marking the obtained particle as a functionalized particle; and labeling all the target molecules with modification groups, and marking the obtained target molecules as modified target molecules, wherein the function groups can be combined with the modification groups, and the functionalized particle and a luminescence group enable all the modified target molecules to shine in order to realize the labeling of the target molecules. The fluorescent labeling of the target molecules can be directly or indirectly carried out through the disclosed particle labeling method, and the labeling method can greatly reduce the fluorescence detection cost and also avoids the inhibition effect of the PCR enriched target nucleic acid molecule labeling in traditional fluorescent labeling methods.
